Lana Lang vs. the Insect Queen
Both the story lines in the main Superman books conclude the same month before the start of Final Crisis. You would think that would mean something Crisis-related was about to happen, but unlike previous crossovers, Final Crisis wouldn't tie into DC's regular lineup.
It's now been exactly two years since the end of Infinite Crisis, and we've seen two year-long weekly series, 52 and Countdown, conclude in that span. 52 was the missing year without Superman, Batman, and Wonder Woman. Countdown focused more on their supporting cast. The next year would be the third and final weekly series, Trinity, focusing on Superman, Batman, and Wonder Woman.

The Insect Queen part 3 of 3On the moon, Lana Lang sees that Superman is also trapped in the Insect Queen's lunar hive. The Insect Queen is using Superman's genetics to create an unstoppable insect army. Lana wakes Superman up from the queen's ambrosia by reminding him of their childhood. The entire time, Lana seems to be having to prove herself to the LexCorp employees trapped in the hive, who don't even believe that she's their new CEO. Superman defeats the queen by positioning her in the path of the baseball he batted into space at the beginning of the story.
After accidentally blowing up the Kent's apartment, Chris is afraid that his foster parents are going to send him away somewhere. But when Superman returns to Earth, he takes Chris out flying and assures them that they're a family and he will never do that.

Superman and the Legion of Super-Heroes part 6 of 6As Earthman and Superman fall to Earth, the Legion frees Sun Boy and turns the sun yellow again just in time before Superman hits the ground. With his powers restored, Superman proves that he's the real Man of Steel and defeats Earthman with the help of the Legion. The Legion of Super-Heroes' reputation is restored and after things return to normal, Superman is returned to his own time where he won't forget them again.
The "Threeboot" Legion would continue to appear in the current Legion of Super-Heroes ongoing series for the next year, through the end of Final Crisis. They would meet the pre-Crisis Legion in the Final Crisis tie-in, Legion of 3 Worlds, and then the pre-Crisis version would again become the predominant continuity.
Superman/Batman takes another break in the middle of a story arc.
